If I own a business, do I have to file personal taxes and business taxes separately?

If your business is a corporation, then yes, you would file separately. If it's a sole proprietership, then no, you'd file a schedule C or C-EZ along with your 1040.
It depends on how your business is set up. I am self employed and work out of my home so file them together and use the form for "business use of your home".
I have two sole proprietorship businesses (not home based) and I file one return.
