do landlord still want to charge tenant application fee if renter provided their own credit report and background check?
and why?

they don't know if your credit report is real. you could have made up a bogus report and background check.
Sounds like your landlord is a shmuck. Find another place. Do you want to deal with someone like that for the duration of your lease? Hell no.
in my opinion yes we always do our own checks and back ground checks, check writing, employment, criminal etc...
AS LL, I always require application fee and do my own background check as I do not know where the one a prospective tenant came from.
